Interestingly, despite this being a supposed R/Hr Gospel, many of my personal favorite H/Hr moments are here as well...

- In thinking about how his friends would respond to his situation with his dream/his scar hurting, Hermione's voice instantly appears in his head first. (p. 21, "The Scar")

- In writing his letter to Sirius, Harry uses his eagle quill, very likely the one Hermione gave him two years before.  (p. 22, "The Scar")

- During the Quidditch World Cup (p. 104), when Harry and Ron are about to jump out of the stands while in thrall of the veelas, Hermione exasperatedly pulls Harry back into his seat.  (Not Ron... though I've no idea where he was sitting in relation to her.)  And, as noted by Nancy, after Hermione pulls Harry back, Harry's apparently unaffected by the veela's thrall from then on. (p. 126)

- When Harry tells them about the scar and that they were plotting to kill... someone, I quote, "He had teetered for a moment on the verge of saying 'me', but couldn't bring himself to make Hermione look any more horrified than she already did."  (p. 149, "Mayhem at the Ministry.") - sent in by Valery

- Aftert his surprise entry into the TriWizard Tournament, Hermione seeks out an alienated Harry, bringing him toast, and walking and talking with him around the lake about the problem he's in so he doesn't have to face the rest of the school so soon.  Hermione unconditionally believes Harry's story when no one else does. (p.288 - 289, "The Weighing of the Wands")  I do think this is one of the scenes that most 'sealed' me as a H/Hr fan.

- Later on when Malfoy insults Hermione, it's a breaking point for the already-stressed Harry, who attacks Malfoy for it. (p. 298, "The Weighing of the Wands")

- After the first Rita Skeeter article slandering them, Harry's full of admiration for the strength Hermione is handling the fallout from the situation with. (p. 316, "The Hungarian Horntail")

- When Harry turns to Hermione and asks for her help, and in return Hermione helps him learn the 'Accio' charm. - sent in by Barriss

- During the first task, Hermione was terrified for Harry to the point where she got fingernail marks all over her face; she praises him squeakily, still excited.  (p. 358)

- After the first task at the celebration party, when Lee asks Harry to open the egg and Hermione says he's supposed to work the clue on his own.  Harry leads closer to whisper "I was supposed to work how to get pass the dragon on my own too," and Hermione smiles at this. - sent in by Gillian Halliwell

- At the Yule Ball, even amidst his sulking over not being there with Cho, Harry still notices (with shock, to the point of jaw-drop) that Hermione, who has fixed herself up, is looking pretty that evening.  (Shame it takes a brick hitting him and Ron on the head to realize that. p. 413 - 414)

- After the second task, Hermione's would-be paramour Viktor Krum tries to engage her in conversation, but she brushes him off to talk to Harry; he tries again later, but she's too busy cheering Harry to listen. (P. 505 & 507)

- Hermione talks about Harry around Viktor to the point where Viktor becomes jealous of Harry, suspecting more than friendship between them.  (p. 552, "The Madness of Mr. Crouch")

- At King's Cross as they say goodbye, Hermione gives Harry a kiss on the cheek, Harry noting it's something she's never done before.  (Last page of the book.)
